Lunar Silver Star Story has the big bad hypnotize the heroine, Luna, in to being his thrall.

Luna is the reincarnated avatar of the Goddess Althena and by seizing control of her and making her become "Dark Goddess Althena" he was able to take control of her power and pose the ultimate threat to the world.

After her kidnapping we see her we next see her at the top of a mountain singing a dark song which plagues the people and the dragon which protects her. The party find her and she has blank mind controlled eyes

The look on her face when she is cradling against Ghaleon has always been one of my all time favorite mind control moments in fiction.

Now that you mention it bell, I used to love that scene, too, way back when, and searched for ANY portrayal of it in hentai to no avail. I forgot all about it.

That game was so ungodly cliche... XD

What about the hypnogun you find in Fallout 3? True you're supposed to use it to mesmerize people into putting on explosive collars for the slavers in paradise falls. You could also do what I did, let them give you the hypnogun, go all one-man army on Paradice Falls, then keep the gun for your own profit and amusement: "*ZAP* Hey, I should warn you, there's a thief about. You'd better give me all your things for safekeeping. Yes, including your clothes. What? Who said anything about a thief? You're obviously drunk! Why else would you be wandering around in your underwear? Go home and sleep it off!"

I'll mention Fumi Kanno from Devil Survivor 2. The first time you meet her is while she's under the control of The Anguished One who I guess could be considered one of the main baddies depending on which choices you make. they don't really do that much with her while she's under his control but I've learned to take what I can get with this fetish.

There's also noel vermillion from the blazblue series. In the second game, she gets kidnapped by Hazama, blazblue's main villain, and basically get's repurposed into his own personal weapon of inter-dimensional destruction (complete with robotic monotone voice). Although, since noel was originally created as a WMD, it's not so much mind control as it is hitting the reset button on her brain.

In Yu-Gi-Oh! Worldwide Edition Stairway to the Destined Duel, there's a game event where you're taken to a pyramid and you have to duel against mind-controlled Tea and Joey, in addition to Marik and Odion.

In Megaman Battle Network III (both Blue and White), there's a scenario where Lan and his friends catch Flashman and his operator stealing a program from the school's computers. Flashman uses his Hypno Flash on Lan's friends, causing Dex to think he's a train, Yai to think she's a swan, and Mayl to turn into a mindless zombie.

In Megaman Battle Network V (both versions), pretty much everybody except Lan gets mind-controlled in some way or another over the course of the game.

In Final Fantasy II for the SNES (aka Final Fantasy IV), Kain is repeatedly mind-controlled into betraying the party.

In The Legend of Zelda: A Link to the Past, Aghnim places the palace guards under control to make them hunt down Link and Zelda.

Princess Peach gets possessed by the Shadow Queen in "The Thousand Year Door"

In Super Smash Bros. Meelee, Mewtwo hypnotizes Princess Zelda to fight you until he shows up.

In the American version of Double Dragon III for the NES, Marion is possessed into fighting you as "Queen Noiram."

In the Elven campaign of Heroes of Might and Magic IV, the hero's girl has been kidnapped by his evil rival, who puts her under a mind control spell. The only way to free her from it (even killing the Big Bad won't do it), is to construct the Mirror of True Love. All she has to do is look into it to see her true love's face, and the spell will be broken. However, the Big Bad mentions in a not-so-subtle manner that they have already consummated their "relationship."

Various Jedi Knight games naturally allow you to use the Jedi Mind Trick:)

I'm not sure if this counts, but in Monopoly for the NES, if you had at least 2 human players and only 1 controller, when you hit "select" to go to the in-game menu, it will ask "to whom am I speaking?" and you can change the computer players (such as Carmen and Penelope) from "Computer" to "Human" and make them do whatever you want.

I don't know if you'd count it more as a videogame or visual novel, but there's a significant Fire Emblem-esque gameplay element to it.

Basically the protagonist is a fallen demon and has the option of enslaving a bunch of girls. Unfortunately the induction scenes are quite short, afterwards, the slaves become usable combat characters with empty eyes, but no more interaction is possible.

The whole game is in Japanese, so... Meh. It's incredibly fun as a game though.

Not MC, per se, but in The Legend of Zelda: Twilight Princess [SPOILER WARNING for those who haven't made it to the final boss (pft, yeah right)] Zelda's body is possessed by Ganondorf, and Link is forced to fight her/him. Her body takes on a corrupted appearance during the fight as well.

The .hack//G.U. series had a couple of MC-ish scenes centering around Atoli. One at the end of Vol. 1, where she goes all empty-eyed and slowly walks forward before being snapped out of it, and a much longer scene in Vol. 2 where she's manipulated through AIDA infection (this part also has a bit of a mind break feel to it).

At one point in Soul Calibur III's Chronicles of the Sword mode, your character's former allies are implanted with fragments of Soul Edge by the big bad and made to fight you.

Quan-Chi has an attack in Mortal Kombat (the 360/PS3 game) where he uses his magic to make an opponent zombie walk to him. It would be alright, but all the girls in that game have a serious case of man face.

Numerous RPGs (Persona 4 and Golden Sun: Dark Dawn, just off the top of my head) have bosses that can take control of your party members.

For the furry fans: Sonic Colors revolves around Eggman building a mind control ray, a small version of which he briefly uses on Tails.

Guitar Hero III's opening animation shows a crowd being hypnotized by music.

In Breath of Fire, Sara is controlled by Jade and used to trick Ryu into giving up the Goddess Keys he's collected.

In Shaq Fu's Story Mode, Kaori is controlled by Sett Ra's mind-control ring, but defeating her frees her from its effects. In the Sega Genesis version Sett has also hypnotized Nezu to make him fight you.

In Dragon Ball Z Budokai Tenkaichi II, you can play through the Garlic, Jr. saga which includes several characters being controlled by Garlic, Jr.

In Ultimate Mortal Kombat 3, Rain has a move called the "Mind-Control Ball" although all it does is make the recipient stand in a zombie-like pose and give you a short window where you can move them with your control pad. If they're in the air when they come out of it, they fall to the ground, and while they're getting up you have time to throw another "Mind-Control Ball."
